Fungus Gnats: Small Flies in Your Grow and the Larvae That Matter

Fungus gnats are the most common pest in indoor growing and the least dangerous — with two important exceptions. They are a serious problem for seedlings and clones, and they are a reliable signal that your medium is staying wetter than it should.
The adults you see flying are not what damages the plant. The larvae in the top layer of medium are.
Confirming it
- Small dark flies, a few millimetres long, running across the medium surface and making short erratic flights when disturbed.
- They tend to stay near the pots rather than around the lights.
- In the top centimetre or two of medium, tiny translucent larvae with dark heads if you look closely.
- Yellow sticky traps placed just above the medium fill up quickly.
Distinguish from:
- Fruit flies — attracted to fruit and waste rather than pots, and rounder-bodied.
- Thrips — slender, found on leaves rather than the medium, and cause visible silvery leaf damage.
- Whitefly — pale, clustered on leaf undersides, fly up in a cloud when the plant is disturbed.
Why the larvae matter
Larvae feed on fungi, decaying organic matter, and fine root hairs. On a mature plant with an extensive root system, losing some root hairs is survivable and often barely visible.
On a seedling or a fresh clone, the root system is fine root hairs. A modest larval population can stunt or kill young plants outright.
There is also a secondary effect worth taking seriously: larval feeding creates wounds in root tissue, and damaged roots in a consistently damp medium is precisely the setup for root rot. Gnats and rot frequently show up together because they share a cause.
The fix that actually works
Dry the top layer. Larvae live in the top few centimetres and need it damp. Let that layer dry properly between waterings and the breeding habitat disappears.
This is the whole strategy. Everything else is support.
- Water thoroughly but less often, judging by pot weight rather than schedule — see drooping leaves for how to read it.
- Bottom-water where practical, so the surface stays dry while the root zone gets what it needs.
- A dry topping layer — a couple of centimetres of coarse sand, perlite, or horticultural grit — physically blocks egg-laying and dries fast.
Support measures:
- Yellow sticky traps just above the medium. These catch adults, which reduces the next generation, and give you a population trend: traps filling faster means it is getting worse.
- Bti (Bacillus thuringiensis israelensis), sold as mosquito bits or granules, is a biological control specific to the larvae. Applied as a soak or steeped in water, it targets larvae without harming the plant.
- Beneficial predators such as predatory mites or nematodes if you would rather not use anything else, though these are usually overkill for a normal tent.
What not to bother with: spraying leaves. The adults are not on the leaves and the larvae are in the medium. Foliar sprays for gnats are wasted effort and unnecessary residue.
Timing
Fungus gnats go through egg, larva, pupa and adult stages, and the cycle is quick. A single treatment catches only what is currently vulnerable.
Keep the top layer dry, keep traps up, and reapply larvae control according to its label over a few weeks. Judge success on the traps — a falling catch rate means the cycle is breaking.
Preventing them
- Water by weight, not calendar. Fungus gnats are a symptom of a habit more than an invasion.
- Use well-draining medium with adequate perlite so the surface is not permanently damp.
- Do not leave standing water in trays or saucers.
- Check new plants and bagged medium. Both are common entry routes; bagged compost and soil can arrive with larvae already present.
- Keep traps up permanently. They cost almost nothing and turn a problem you notice at week four into one you notice at week one.
The useful reframe
If you have a persistent gnat population, the pest is worth handling — but the more valuable information is what it tells you about your watering. A medium that supports continuous gnat breeding is a medium that is staying wet, and that same condition leads to root problems that are far harder to fix than a few flies.
- Yellow sticky traps — catch adults, and more importantly show you whether the population is rising or falling
- Bti mosquito bits or granules — biological larvae control that is specific to the larvae and not to the plant
- Moisture meter — most gnat problems are watering problems and this makes the top layer measurable

Usually, yes. They need consistently damp medium to breed. A persistent gnat population is often the first visible symptom of a watering habit that will eventually cause root problems too.
