Root Rot in Cannabis: Brown Roots, Sour Smell, Stalled Growth

Root rot is unusual among grow problems in that the symptom you notice and the thing that is wrong are in completely different places. The leaves droop, yellow, and stall. The actual failure is underground, and by the time the canopy looks bad the root system has usually been struggling for a while.
It is also widely misunderstood as an infection. The pathogens involved are common and often already present. What makes them a problem is the absence of oxygen. Fix the oxygen and you fix the conditions the rot depends on.
Confirming it
Above ground, the picture is nonspecific — drooping, yellowing, stunted growth, symptoms that look like deficiency but do not respond to feeding. That is your cue to look at the roots themselves.

In hydro or water culture you can simply look. In soil or coco, check gently at the drainage holes or ease the plant partly out of the pot — you are looking at colour, firmness and smell, and you do not need to disturb the whole root ball to find out.
The smell is the most reliable single indicator. A sour, stagnant root zone is not a matter of interpretation.
Why it happens
Roots respire; they need oxygen. Water fills the air gaps in a medium, and when those gaps stay full, the root zone goes anaerobic. Under those conditions:
- Root tips begin to die from lack of oxygen.
- Dead tissue becomes food and an entry point for opportunistic organisms such as pythium.
- Damaged roots take up less water — so the plant droops, which looks like thirst.
- The grower waters it.
That fourth step is what turns a recoverable problem into a lost plant, and it is why telling overwatering from underwatering matters so much.
Common contributing conditions:
- Medium held saturated too long — pots too large for the plant, poor drainage, or watering on a schedule rather than by weight.
- Compacted or fine medium with too little perlite or aeration.
- Warm reservoir water in hydro. Warm water holds less dissolved oxygen.
- Stagnant water anywhere — no air stone, no circulation.
- Light leaking into a reservoir, which encourages algae that consume oxygen.
Turning it around
Restore oxygen first. Everything else is secondary.
In soil or coco:
- Stop watering. Let the medium dry meaningfully — not bone dry, but genuinely light.
- Increase airflow around and under the pots.
- Do not feed. Damaged roots cannot use it and the added salts make uptake harder still.
- If the medium is severely compacted or the pot is oversized for the plant, repotting into a fast-draining mix with plenty of perlite is worth the transplant stress.
- Consider a beneficial inoculant to populate the root zone with competing organisms.
In hydro:
- Change the reservoir completely.
- Get the water temperature down — most growers target roughly 18–21°C (65–70°F).
- Add or increase aeration. More dissolved oxygen is the entire game.
- Clean the system. Biofilm in lines and reservoirs re-seeds the problem.
- Exclude light from the reservoir.
What not to do: reach for a strong chemical treatment first. Sterilising agents can knock back pathogens, but if the root zone is still anaerobic afterwards the problem returns, and along the way you have wiped out any beneficial population that would have competed with it.
Knowing whether it worked
Recovery is slower than most grow problems because the plant has to regrow root mass before the canopy can improve.
- Days 1–3: decline should stop. The plant may not look better, but it should stop looking worse.
- Week 1: new white root tips are the real signal. In hydro you can see them; in soil, check the drainage holes.
- Weeks 2–3: new top growth resumes at a normal rate.
If there is no new white root growth after a week or so of genuinely improved conditions, the root system is likely too damaged. At that point starting a fresh plant is usually faster than continuing, and there is no virtue in nursing a plant that will underperform for its whole cycle.
Prevention, which is mostly free
- Water by pot weight, not by calendar. Lift the pot; learn what dry feels like.
- Use fabric pots. Air-pruning and drainage make soil-side rot substantially harder to cause.
- Add perlite. Aeration in the medium is cheap insurance.
- Right-size the pot. A small plant in a huge pot sits in wet medium it cannot drink through.
- In hydro, keep water cool, aerated and dark. Those three things prevent most cases outright.
- Fabric pots — air-prune roots and drain far better than plastic, which prevents most soil-side cases
- Air pump + air stones — keeps dissolved oxygen up in any reservoir or water-culture setup
- Beneficial root inoculant — populates the root zone with organisms that compete with the pathogens

What does root rot look like?
Healthy roots are white to cream and smell of almost nothing. Rotting roots turn tan then brown, feel slimy or mushy rather than firm, and give off a sour, swampy, drain-like smell. Above ground the plant droops, yellows, and stalls despite apparently correct feeding.
What causes root rot?
Lack of oxygen at the roots. Waterlogged medium, stagnant or warm reservoir water, and poor drainage all create anaerobic conditions where pathogens such as pythium thrive. It is a symptom of the environment, not an infection that arrives from nowhere.
Can a plant recover from root rot?
Early cases usually recover if you restore oxygen quickly. Advanced cases with widespread brown mushy roots often do not, and starting again is frequently faster than nursing a badly damaged plant through a slow decline.
What water temperature prevents root rot in hydro?
Cooler water holds more dissolved oxygen, and most hydro growers target roughly 18-21°C (65-70°F). Reservoirs drifting into the mid-20s°C lose oxygen and become substantially more prone to pathogen problems.
Why does my plant look deficient when the roots are the problem?
Damaged roots cannot take up water or nutrients regardless of what is in the medium, so the plant shows classic deficiency symptoms. Feeding it more does nothing, because the delivery system rather than the supply is what has failed.
